X-Men TAS in the 90's had great animation, it probably had the best animation of any Marvel/DC show of it's time. I love Batman TAS, it's probably the best written comic book adaption out there, but it has very plain animation. Everything looked flat and two dimensional, like Tartakovsky style animation. X-Men had depth and actually looked like the comics, which at the time I believe were being drawn by Jim Lee and Andy Kubert. Is this one of those Garytisms where he just repeats what critics were saying at the time without any critical analysis?
The prequels are not as good as the OT, they're also better then most people give them credit for. Definitely not trash, even EFAP hasn't been able to make good arguments for them being "trash".
