Typically I would place a them higher above the window, closer to the ceiling. The issue is that if I did that, to include the half circle window, I won’t have enough clearance on the left window, so it wouldn’t match.
Do I put the rod just above the rectangular upper casing and leave the half moon exposed? Do I say skip curtains all together and go with shades? If I go the shade route then would it still look ok the hand curtains over the sliding door?
All this being said, I really do love curtains and think they would look nice if it’s possible!

Treat the half moon window as a transom window and hang the rod and curtain just below it. I have the same kind of window in my living room and that’s what I did. This way you can hang a rod and curtain on the other window at the same height.
You can do a “fan shade” shaped curtain if you need the light filtering for the feature window and keep its shape – is there shade film on the window now? Do you need to block the light? If not, don’t bother, let it stay. Mount the rectangular window drape rods hanging from bottom of the trim would be my suggestion.
I would say don’t try to cover it
